一般的には(by convention)今表示しているページの注目している部分のpermalinkのことだと思えということか。
rel="Bookmark" のなぞ / おのひろきおんらいんにはHTML4.0のspecにもとづいた話が書かれてて、こっちにはリンク集みたいなのにも使うのではと書かれている(2005年にかかれたもの)。

上記で想定されてるのは、googleの検索結果のようにサマリが列挙されていて、その列挙されているひとつひとつのサマリの本文(extended document)を指し示すのにrel=bookmarkを使うという意味で、そのブックマークのリストのページ自体のpermalink(ブックマーク集のパーマリンク)を指し示すのに使う、という意味ではないのではないでしょうか。各サマリの本文のpermalinkをbookmarkであらわすならば、ひとつのページに複数のサマリが入っていることも当然あるので"Note that several bookmarks may be defined in each document."という注記はそのことを意味しているのでは。ただHTMLの規格ではHEADの中にLINKを複数列挙するとどのrel-bookmarkがどのリンクと結びついているのかわからなくて、メタデータとして意味を成さないと思われるのでそこは疑問です。
